I noticed in the Rules there was no mention of protocol in the case of a popped or deflated ball. For Example if someone went to throw and they tore a hole in the Dodgeball, what is the course of action to re-enter that ball (a substitute ball that is not punctured) into play? The other option I guess would be to finish the point with only 9 Dodgeballs.

2.2.1 Dodgeballs – At least ten (10) 8.5 inch rubber playground balls. Extra balls are encouraged to have on hand in the event of a popped or bloody ball.
3.3.1 Stoppage of Play - If play must stop, the Official shall blow their whistle. Play shall immediately stop and the Clock will be paused.
4.2.2 Referee's Discretion - Officials have the final say on all rulings, and shall have the power to make decisions on any points not specifically covered in the Rules.
And loosely applied: 4.3.1.2.1 (Head Referee Pregame) Inspect all dodgeballs for blood, extremely low inflation pressure, and any other problems. Dodgeballs not fit for play should be replaced.
Similar Instance: 4.1.2.6 Timer Malfunction - Should the Clock or a Shot Clock Timepiece become inoperative at any time during gameplay, play will immediately stop and both Captains shall be notified by the Head Referee. The inoperable timing device shall be replaced before play continues.
I don't think extra, explicit protocol is needed for this instance. If Officials need to do anything thats not covered by the rules, they have the power under the elastic clause of [4.2.2 Referee's Discretion] and they can also stop play at any time under 3.3.1 or 4.2.2.4. The replacement ball would then be placed at halfcourt, as per 3.3.1.2 Stoppage of Play Procedure.
